TeXMaths is able to number equations throughout the document. However, by default the numbering resets itself after a new heading1. This is because some default settings of TeXMaths.

At TeXMaths System Configuration, at Options, there is an option named Numbering Level. If one sets it to 0, then no numbering resetting. If one sets it to 1, the equation numbering resets on a new heading1. If one sets it to 2, the equation numbering resets on a new heading2, and so on.
